Important Safety Tip: If you get a call on your personal cell phone from an "FBI Special Agent" who wants to meet you in a random parking lot and interview you in his car about an investigation into a police matter, tell him you're not saying a SINGLE WORD without your lawyer present. Don't EVER talk to the FBI without a lawyer. And just because you're an LEO doesn't mean you don't need a lawyer.
And for everybody saying this whole thing was 4D chess from the FBI: Yeah well the agent "retired" a few months afterwards and posted on his LinkedIn that he was heroically "injured" in this encounter and was essentially forced to retire because the body cam footage was made public by the media and put on YouTube and "the dark web" and as such his identity was too compromised to continue as an FBI agent. And of course any "investigation" was totally botched. As for the sheriff? Yeah he went on to win re-election in a landslide (80%+ of the vote) and is still sheriff today and the deputy is still on duty today. Turns out the locals didn't take the FBI's stunt too kindly.

Ladies and gentlemen meet the dumbest officer in the nation. Officer has the opportunity for huge career advancement. Shoots himself in the foot by having the mentality of a 12 year old with a badge and a gun. Obviously too stupid to ever make detective in that or any department in the nation. If he will treat a credentialed FBI agent like a criminal just imagine how he treats the civilian population he comes into contact with…

Given the totality of the circumstances from the sheriff's office perspective, I can completely understand why they would be suspicious of this agent. This is an extremely unique and odd situation that would definitely set off alarm bells for me.
Unless the departments command was considered to be involved/suspects in this FBI investigation, they should have included them in the investigation from the start.
If the SO command were suspects, the FBI ought to have involved (reached out to) the Florida Department of Law Enforcement to be involved.
But, as with most federal, state, and local LEO, that would "take too long" and (in this case) make the FBI look like they are asking permission to conduct the investigation.
Most LEO specialized unit members are taught to be "territorial" in their training. They are, in essence, taught to think of themselves as some kind of secret agent, and sharing information or knowledge will compromise their investigation because after all no one could possibly understand just how important what you are doing is.
